You can hold your shoes on all rides except for Corkscrew Cavern, Cliffhanger, and Double Trouble, or leave them at the bottom of the ride. Water shoes or sandals cannot be worn on Critter Crossing as they can damage the surface of the lily pads and make them unsafe for other guests.
